Let’s be honest for a second, one of the few reasons fans don’t want Pyka to happen is because they still have a strong desire that Bering and Wells is going to happen or at least they could imagine it when the show ends. Without Pyka being end game it’ll be easier.
Pete was always interested in Myka and not just physically but emotionally too. You can see it. As for Myka, I have a strong belief that she never wanted to be involved with another work partner because of her history with Sam. She’s probably afraid.

I am a Bering and Wells shipper. Hell, Bering and Wells is my ultimate OTP, I would probably sell my mother to make it canon (ok, I would sell my mother for way less, but that’s another story). And I don’t want Pyka to happen, but the two things are not related.
I am a femslash shipper…I could write a whole list of examples of femslash pairings I ship with the intensity of a million burning suns, and you know what? Most of the times, I also ship one of the characters with a canon male character. What a few names? Brooke and Peyton from One Tree Hill: I also ship Peyton with Lucas (and you have no idea just how hard I ship them) and Brooke with Julian. Alicia and Kalinda from the Good Wife: I (used to) ship Alicia with Will. Serena and Blair from Gossip Girl: I ship Serena with Nate and Blair with Chuck and I was so fucking disappointed when I realized Serenate was not going to be endgame.
So you see, I can ship both femslash and hetero. IF it makes sense.
Pete and Myka don’t make sense as a romantic couple (that’s my opinion, of course, but I’m trying to explain why I don’t ship them).
I love their relationship, I really really do. Actually, it’s one of my favorite on-screen relationships ever and one of the reasons why I love this show so much.
That’s why I don’t want Pyka to be endgame. Because I love what the writers have done with their relationship for 4 seasons. And because I have respect for the characters I claim to love. I care about them and I care about the way they have been developed for 4 seasons. Making Pyka endgame is disrespectful for the characters, because it’s forced and doesn’t make sense (again, from my point of view).
I don’t think Myka was afraid to get involved with a partner again after what happened with Sam, because I believe Myka is already involved with Pete, just not romantically. Do you think she would hurt more if Pete died on the job if they were a couple? Do you think it would make any difference to her? I really don’t think so.
Also, I’ve watched A LOT of shows with the usual “will-they-won’t-they” format, shows with male and female partners with a lot of sexual tension, who looked like they couldn’t stand each other at first and then fell in love bla bla bla. That’s how I know Pete and Myka are different. I don’t see that tension, AT ALL.
Like, for example. Take Castle. At the end of season 2 (I think, I don’t really remember right now) Castle got back together with his ex. Beckett was devastated. She was jealous and it showed. It really showed. Same goes for Bones, when Booth was with Hannah. Now go back and watch Warehouse 13 2x11. Look at Myka when Pete is talking about Kelly. Does she look jealous to you? Does she look sad that Pete is happy with someone who isn’t her? Cause the only thing I see coming from Myka is support and happiness for her partner. (Now, I could open a discussion about how Myka does look devastated when she finds out about Helena and Nate but that’s not the point of this post).
So these are the reasons why I don’t want Pyka to be endgame and Bering & Wells has nothing to do with it.
Some of us just care more about characters development than romantic coupling.
[One last thing: if I want to imagine Myka and Helena getting together and living happily ever after after the show ends, Pyka being endgame will never stop me. Trust me, I’ve done way worse. This fandom wrote fix-it fics making Helena coming back from the dead after the s3 finale, they even started to make a season 3.5 just to fix what happened in the finale…do you really think that Pyka would be an obstacle for us?]
